When the sync is working correctly, every sale in Shopify decrements the NetSuite quantity, every fulfilled NetSuite item allocation reduces the Shopify available quantity, and inventory adjustments made in NetSuite flow back to Shopify so that the storefronts always reflect what is actually available. When the sync breaks, Shopify shows quantities that do not match NetSuite, customers buy products that are out of stock, and warehouse staff fulfill orders against inventory that has already been committed.
The most common cause of inventory discrepancy between NetSuite and Shopify is not a technical failure of the integration itself but a timing mismatch in how updates are sequenced. A Shopify order arrives and is imported to NetSuite as a sales order. The NetSuite fulfillment process allocates inventory and creates an item fulfillment. The item fulfillment confirmation is supposed to trigger an inventory update back to Shopify. If any step in that chain is delayed, fails silently, or is executed out of order, the Shopify quantity stays higher than the actual NetSuite quantity. A second customer can then purchase the same unit that has already been allocated and committed to the first order.

What are the most common causes of NetSuite Shopify inventory discrepancies?
Order import timing. When a Shopify order arrives, there is a window between the order placement and the inventory allocation in NetSuite. During that window, the Shopify available quantity has not yet been decremented because the NetSuite sales order has not been created and the inventory reserved. If multiple orders arrive simultaneously for a low-stock item, all of them can be placed before any allocation occurs.
Refund and return mismatches. A Shopify refund returns the item to Shopify's inventory automatically. If the NetSuite return authorization and item receipt process is not synchronized with the Shopify refund, the item appears back in stock on Shopify before it has been physically received and inspected in the warehouse. Or conversely, the item is received in NetSuite and quantity increases there, but the Shopify quantity was never adjusted because the return was not flagged for a Shopify inventory update.
Manual adjustments in NetSuite. Cycle count adjustments, damaged goods write-offs, transfer orders between locations, and vendor receipt overages all change the NetSuite quantity without a corresponding Shopify update unless the integration is configured to push inventory adjustments back to Shopify. Many integrations only sync adjustments triggered by specific transaction types and miss others.
Multi-location mismatches. If the NetSuite account has multiple warehouse locations but Shopify is set to display inventory from only one or a few locations, changes at the wrong location do not affect the Shopify available quantity even though they change the total NetSuite quantity.
How does a Shopify refund flow through NetSuite?
The correct flow for a Shopify refund in a NetSuite integration depends on whether the item is being returned to stock or written off:

When the integration maps these correctly, the Shopify quantity and the NetSuite quantity stay aligned through the return lifecycle. When the integration treats all refunds as quantity-restoring events regardless of the restock flag, Shopify shows inventory that has not actually been received.
What does an inventory sync audit involve?
An inventory sync audit compares the current Shopify available quantity to the current NetSuite committed quantity for a sample of items, identifies the items with the largest discrepancies, traces each discrepancy back to the transaction history that caused it, and identifies which integration mapping or process is responsible.
Common findings in a sync audit include: integration error logs showing failed sync attempts that were not retried, refund transactions that incremented Shopify quantity without a corresponding NetSuite receipt, manual adjustments in NetSuite that were not in the set of transactions the integration pushes to Shopify, and multi-location setups where the integration was pushing total quantity rather than location-specific available quantity.
